Genome sequences the same

Hi all--

Today I received a Genome Comparison WU, in which both the top and the bottom genomes (in the graphics page) were all exactly the same. Every one of them include in the WU. It appears the program was comparing each genome with itself.

Is that supposed to happen?

What's the idea behind comparing a genom with it self? Isn't always a 100% match?

Another question, when the first sequence is 0, what does it mean? It looks like the comparing task takes longer when the first sequence is 0.

It's a little more sophisticated than that. Smith-Waterman looks for matching subsequences, and also partial matches, which it ranks.
