Questions about the science behind OPN project?

Dear volunteers,
during the two months of shutdown we would like to take the time to answer to some of the questions you might have about the projects (and never thought to ask smile ).

We will collect all you write in the forum in the next few days and, with the collaboration of all the active projects groups, try to answer as many questions as possible.

If they are going to be too many, we will prioritize them by the number of people that “+1” them. What we will not be able to answer during the final phase of the migration, will be answered later on.

For all projects, I'd like an overview of the team and what they do, including:

- Area of expertise, role and responsibilities of each team member
- The computer hardware, OS, software and programming languages used
- Details about how the process of generating and distributing tasks, and validating and analyzing results works
- How the process of deciding on new projects works
- How a project comes to a conclusion
- What usually happens with the results of a concluded project

Is there any progress on getting the GPU app to minimize hard disk usage?

Since the project is going to be offline for so long, is it possible to offset some of these losses by converting several months of would-be CPU work into a rush of GPU work upon resumption? Presumably the scientists will have plenty of time to prepare them.

(1) How do you choose the best candidates for the next step? Is it merely the tightest bond, or do you have other criteria?

(2) Can you make any estimates on possible side effects, the Achilles heel of most drug design projects I believe. Does the size of the molecule play a role in that, for example.

(3) How much of the subsequent testing is done in-house at Scripps, and at what point do you send it out?

(4) Any estimates on the time frames?

On 8 Jul 2021, in the WCG News article Approximately 300 million small molecules run...19 as part of system test , it was mentioned that the 75 of those molecules that looked most promising for binding to the SARS-CoV2 proteases Plpro and Mpro had been synthesised and shipped to collaborating labs for testing.

The article then says "as soon as biological results are available, we will share them with the community."

Well, I'm still holding my breath for those results and am getting - um - just a bit blue in the face ...

Again, Patience. It can take years for such lab results to be finished, and ready to be released. This is not a sprint race, it's an Ultra-marathon.

The data generated by WCG has to be published and available for anyone who wants it. That's part of the agreement that projects and WCG sign.

AutoDock is already open source software and that includes the GPU version.
